Synthetic Dataset Evaluation Based on Generalized Cross Validation

With the rapid advancement of synthetic dataset generation techniques, evaluating the quality of synthetic data has become a critical research focus. Robust evaluation not only drives innovations in data generation methods but also guides researchers in optimizing the utilization of these synthetic resources. However, current evaluation studies for synthetic datasets remain limited, lacking a universally accepted standard framework. To address this, this paper proposes a novel evaluation framework integrating generalized cross-validation experiments and domain transfer learning principles, enabling generalizable and comparable assessments of synthetic dataset quality. The framework involves training task-specific models (e.g., YOLOv5s) on both synthetic datasets and multiple real-world benchmarks (e.g., KITTI, BDD100K), forming a cross-performance matrix. Following normalization, a Generalized Cross-Validation (GCV) Matrix is constructed to quantify domain transferability. The framework introduces two key metrics. One measures the simulation quality by quantifying the similarity between synthetic data and real-world datasets, while another evaluates the transfer quality by assessing the diversity and coverage of synthetic data across various real-world scenarios. Experimental validation on Virtual KITTI demonstrates the effectiveness of our proposed framework and metrics in assessing synthetic data fidelity. This scalable and quantifiable evaluation solution overcomes traditional limitations, providing a principled approach to guide synthetic dataset optimization in artificial intelligence research.

CRISPR-GPT: An LLM Agent for Automated Design of Gene-Editing Experiments

The introduction of genome engineering technology has transformed biomedical research, making it possible to make precise changes to genetic information. However, creating an efficient gene-editing system requires a deep understanding of CRISPR technology, and the complex experimental systems under investigation. While Large Language Models (LLMs) have shown promise in various tasks, they often lack specific knowledge and struggle to accurately solve biological design problems. In this work, we introduce CRISPR-GPT, an LLM agent augmented with domain knowledge and external tools to automate and enhance the design process of CRISPR-based gene-editing experiments. CRISPR-GPT leverages the reasoning ability of LLMs to facilitate the process of selecting CRISPR systems, designing guide RNAs, recommending cellular delivery methods, drafting protocols, and designing validation experiments to confirm editing outcomes. We showcase the potential of CRISPR-GPT for assisting non-expert researchers with gene-editing experiments from scratch and validate the agent's effectiveness in a real-world use case. Furthermore, we explore the ethical and regulatory considerations associated with automated gene-editing design, highlighting the need for responsible and transparent use of these tools. Our work aims to bridge the gap between beginner biological researchers and CRISPR genome engineering techniques, and demonstrate the potential of LLM agents in facilitating complex biological discovery tasks.

AquilaMoE: Efficient Training for MoE Models with Scale-Up and Scale-Out Strategies

In recent years, with the rapid application of large language models across various fields, the scale of these models has gradually increased, and the resources required for their pre-training have grown exponentially. Training an LLM from scratch will cost a lot of computation resources while scaling up from a smaller model is a more efficient approach and has thus attracted significant attention. In this paper, we present AquilaMoE, a cutting-edge bilingual 8*16B Mixture of Experts (MoE) language model that has 8 experts with 16 billion parameters each and is developed using an innovative training methodology called EfficientScale. This approach optimizes performance while minimizing data requirements through a two-stage process. The first stage, termed Scale-Up, initializes the larger model with weights from a pre-trained smaller model, enabling substantial knowledge transfer and continuous pretraining with significantly less data. The second stage, Scale-Out, uses a pre-trained dense model to initialize the MoE experts, further enhancing knowledge transfer and performance. Extensive validation experiments on 1.8B and 7B models compared various initialization schemes, achieving models that maintain and reduce loss during continuous pretraining. Utilizing the optimal scheme, we successfully trained a 16B model and subsequently the 8*16B AquilaMoE model, demonstrating significant improvements in performance and training efficiency.

CreAgent: Towards Long-Term Evaluation of Recommender System under Platform-Creator Information Asymmetry

Ensuring the long-term sustainability of recommender systems (RS) emerges as a crucial issue. Traditional offline evaluation methods for RS typically focus on immediate user feedback, such as clicks, but they often neglect the long-term impact of content creators. On real-world content platforms, creators can strategically produce and upload new items based on user feedback and preference trends. While previous studies have attempted to model creator behavior, they often overlook the role of information asymmetry. This asymmetry arises because creators primarily have access to feedback on the items they produce, while platforms possess data on the entire spectrum of user feedback. Current RS simulators, however, fail to account for this asymmetry, leading to inaccurate long-term evaluations. To address this gap, we propose CreAgent, a Large Language Model (LLM)-empowered creator simulation agent. By incorporating game theory's belief mechanism and the fast-and-slow thinking framework, CreAgent effectively simulates creator behavior under conditions of information asymmetry. Additionally, we enhance CreAgent's simulation ability by fine-tuning it using Proximal Policy Optimization (PPO). Our credibility validation experiments show that CreAgent aligns well with the behaviors between real-world platform and creator, thus improving the reliability of long-term RS evaluations. Moreover, through the simulation of RS involving CreAgents, we can explore how fairness- and diversity-aware RS algorithms contribute to better long-term performance for various stakeholders. Challenges in Multi-centric Generalization: Phase and Step Recognition in Roux-en-Y Gastric Bypass Surgery

Most studies on surgical activity recognition utilizing Artificial intelligence (AI) have focused mainly on recognizing one type of activity from small and mono-centric surgical video datasets. It remains speculative whether those models would generalize to other centers. In this work, we introduce a large multi-centric multi-activity dataset consisting of 140 videos (MultiBypass140) of laparoscopic Roux-en-Y gastric bypass (LRYGB) surgeries performed at two medical centers: the University Hospital of Strasbourg (StrasBypass70) and Inselspital, Bern University Hospital (BernBypass70). The dataset has been fully annotated with phases and steps. Furthermore, we assess the generalizability and benchmark different deep learning models in 7 experimental studies: 1) Training and evaluation on BernBypass70; 2) Training and evaluation on StrasBypass70; 3) Training and evaluation on the MultiBypass140; 4) Training on BernBypass70, evaluation on StrasBypass70; 5) Training on StrasBypass70, evaluation on BernBypass70; Training on MultiBypass140, evaluation 6) on BernBypass70 and 7) on StrasBypass70. The model's performance is markedly influenced by the training data. The worst results were obtained in experiments 4) and 5) confirming the limited generalization capabilities of models trained on mono-centric data. The use of multi-centric training data, experiments 6) and 7), improves the generalization capabilities of the models, bringing them beyond the level of independent mono-centric training and validation (experiments 1) and 2)). MultiBypass140 shows considerable variation in surgical technique and workflow of LRYGB procedures between centers. Therefore, generalization experiments demonstrate a remarkable difference in model performance. These results highlight the importance of multi-centric datasets for AI model generalization to account for variance in surgical technique and workflows.

Liver Segmentation using Turbolift Learning for CT and Cone-beam C-arm Perfusion Imaging

Model-based reconstruction employing the time separation technique (TST) was found to improve dynamic perfusion imaging of the liver using C-arm cone-beam computed tomography (CBCT). To apply TST using prior knowledge extracted from CT perfusion data, the liver should be accurately segmented from the CT scans. Reconstructions of primary and model-based CBCT data need to be segmented for proper visualisation and interpretation of perfusion maps. This research proposes Turbolift learning, which trains a modified version of the multi-scale Attention UNet on different liver segmentation tasks serially, following the order of the trainings CT, CBCT, CBCT TST - making the previous trainings act as pre-training stages for the subsequent ones - addressing the problem of limited number of datasets for training. For the final task of liver segmentation from CBCT TST, the proposed method achieved an overall Dice scores of 0.874pm0.031 and 0.905pm0.007 in 6-fold and 4-fold cross-validation experiments, respectively - securing statistically significant improvements over the model, which was trained only for that task. Experiments revealed that Turbolift not only improves the overall performance of the model but also makes it robust against artefacts originating from the embolisation materials and truncation artefacts. Additionally, in-depth analyses confirmed the order of the segmentation tasks. This paper shows the potential of segmenting the liver from CT, CBCT, and CBCT TST, learning from the available limited training data, which can possibly be used in the future for the visualisation and evaluation of the perfusion maps for the treatment evaluation of liver diseases.

Synergistic Fusion of Multi-Source Knowledge via Evidence Theory for High-Entropy Alloy Discovery

Discovering novel high-entropy alloys (HEAs) with desirable properties is challenging due to the vast compositional space and complex phase formation mechanisms. Efficient exploration of this space requires a strategic approach that integrates heterogeneous knowledge sources. Here, we propose a framework that systematically combines knowledge extracted from computational material datasets with domain knowledge distilled from scientific literature using large language models (LLMs). A central feature of this approach is the explicit consideration of element substitutability, identifying chemically similar elements that can be interchanged to potentially stabilize desired HEAs. Dempster-Shafer theory, a mathematical framework for reasoning under uncertainty, is employed to model and combine substitutabilities based on aggregated evidence from multiple sources. The framework predicts the phase stability of candidate HEA compositions and is systematically evaluated on both quaternary alloy systems, demonstrating superior performance compared to baseline machine learning models and methods reliant on single-source evidence in cross-validation experiments. By leveraging multi-source knowledge, the framework retains robust predictive power even when key elements are absent from the training data, underscoring its potential for knowledge transfer and extrapolation. Furthermore, the enhanced interpretability of the methodology offers insights into the fundamental factors governing HEA formation. Overall, this work provides a promising strategy for accelerating HEA discovery by integrating computational and textual knowledge sources, enabling efficient exploration of vast compositional spaces with improved generalization and interpretability.

MMInstruct: A High-Quality Multi-Modal Instruction Tuning Dataset with Extensive Diversity

Despite the effectiveness of vision-language supervised fine-tuning in enhancing the performance of Vision Large Language Models (VLLMs). However, existing visual instruction tuning datasets include the following limitations: (1) Instruction annotation quality: despite existing VLLMs exhibiting strong performance, instructions generated by those advanced VLLMs may still suffer from inaccuracies, such as hallucinations. (2) Instructions and image diversity: the limited range of instruction types and the lack of diversity in image data may impact the model's ability to generate diversified and closer to real-world scenarios outputs. To address these challenges, we construct a high-quality, diverse visual instruction tuning dataset MMInstruct, which consists of 973K instructions from 24 domains. There are four instruction types: Judgement, Multiple-Choice, Long Visual Question Answering and Short Visual Question Answering. To construct MMInstruct, we propose an instruction generation data engine that leverages GPT-4V, GPT-3.5, and manual correction. Our instruction generation engine enables semi-automatic, low-cost, and multi-domain instruction generation at 1/6 the cost of manual construction. Through extensive experiment validation and ablation experiments, we demonstrate that MMInstruct could significantly improve the performance of VLLMs, e.g., the model fine-tuning on MMInstruct achieves new state-of-the-art performance on 10 out of 12 benchmarks. REACCEPT: Automated Co-evolution of Production and Test Code Based on Dynamic Validation and Large Language Models

Synchronizing production and test code, known as PT co-evolution, is critical for software quality in the software development lifecycle. Existing methods for automatic PT co-evolution either utilize predefined heuristic rules or rely on simple application of machine learning techniques. Due to the limitations of underlying techniques, existing methods either only partially automate PT co-evolution (e.g., only automate obsolete test code identification) or result in low accuracy. In this paper, we propose REACCEPT, a novel approach that leverages large language models and dynamic validation to fully automate PT co-evolution (i.e., capable of both identifying and updating obsolete test cases). REACCEPT relies on experience-based prompt template generation, dynamic validation, and retrieval-augmented generation techniques to accomplish automated PT co-evolution. To evaluate REACCEPT's effectiveness, we extensive experiments with a dataset of 537 Java projects and compared REACCEPT's performance with several state-of-the-art methods. Results show that REACCEPT achieved an update accuracy of 60.16% on correctly identified obsolete test code, surpassing the state-of-the-art technique CEPROT by 90%. This confirms that REACCEPT can effectively assist developers in maintaining test code, improving overall software quality and reducing maintenance effort.

EchoingECG: An Electrocardiogram Cross-Modal Model for Echocardiogram Tasks

Electrocardiogram (ECG) is a widely used tool for assessing cardiac function due to its low cost and accessibility. Emergent research shows that ECGs can help make predictions on key outcomes traditionally derived from more complex modalities such as echocardiograms (ECHO), enabling the use of ECGs as a more accessible method to predict broader measurements of cardiac function. ECHO, in particular, are of great importance because they require considerable hospital resources while playing a key role in clinical cardiac assessment. To aid this use case, we introduce EchoingECG, a probabilistic student-teacher model that leverages uncertainty-aware ECG embeddings and ECHO supervision to improve ECG-based cardiac function prediction. Our approach integrates Probabilistic Cross-Modal Embeddings (PCME++), a probabilistic contrastive framework, with ECHO-CLIP, a vision-language pre-trained model trained on ECHO-text pairs, to distill ECHO knowledge into ECG representations. Through experiments and external validation, we showed that EchoingECG outperforms state-of-the-art foundation ECG models in zero-shot, few-shot, and fine-tune settings for ECHO predictions based on ECG. We also highlighted that variance estimation (enabled through our method) enhanced our understanding of model performance by identifying underlying regions of uncertainty within ECGs. Prompt4Vis: Prompting Large Language Models with Example Mining and Schema Filtering for Tabular Data Visualization

Data visualization (DV) systems are increasingly recognized for their profound capability to uncover insights from vast datasets, gaining attention across both industry and academia. Crafting data queries is an essential process within certain declarative visualization languages (DVLs, e.g., Vega-Lite, EChart.). The evolution of natural language processing (NLP) technologies has streamlined the use of natural language interfaces to visualize tabular data, offering a more accessible and intuitive user experience. However, current methods for converting natural language questions into data visualization queries, such as Seq2Vis, ncNet, and RGVisNet, despite utilizing complex neural network architectures, still fall short of expectations and have great room for improvement. Large language models (LLMs) such as ChatGPT and GPT-4, have established new benchmarks in a variety of NLP tasks, fundamentally altering the landscape of the field. Inspired by these advancements, we introduce a novel framework, Prompt4Vis, leveraging LLMs and in-context learning to enhance the performance of generating data visualization from natural language. Prompt4Vis comprises two key components: (1) a multi-objective example mining module, designed to find out the truly effective examples that strengthen the LLM's in-context learning capabilities for text-to-vis; (2) a schema filtering module, which is proposed to simplify the schema of the database. Extensive experiments through 5-fold cross-validation on the NVBench dataset demonstrate the superiority of Prompt4Vis, which notably surpasses the state-of-the-art (SOTA) RGVisNet by approximately 35.9% and 71.3% on dev and test sets, respectively. To the best of our knowledge, Prompt4Vis is the first work that introduces in-context learning into the text-to-vis for generating data visualization queries.

RP-DNN: A Tweet level propagation context based deep neural networks for early rumor detection in Social Media

Early rumor detection (ERD) on social media platform is very challenging when limited, incomplete and noisy information is available. Most of the existing methods have largely worked on event-level detection that requires the collection of posts relevant to a specific event and relied only on user-generated content. They are not appropriate to detect rumor sources in the very early stages, before an event unfolds and becomes widespread. In this paper, we address the task of ERD at the message level. We present a novel hybrid neural network architecture, which combines a task-specific character-based bidirectional language model and stacked Long Short-Term Memory (LSTM) networks to represent textual contents and social-temporal contexts of input source tweets, for modelling propagation patterns of rumors in the early stages of their development. We apply multi-layered attention models to jointly learn attentive context embeddings over multiple context inputs. Our experiments employ a stringent leave-one-out cross-validation (LOO-CV) evaluation setup on seven publicly available real-life rumor event data sets. Our models achieve state-of-the-art(SoA) performance for detecting unseen rumors on large augmented data which covers more than 12 events and 2,967 rumors. An ablation study is conducted to understand the relative contribution of each component of our proposed model.

MaskGWM: A Generalizable Driving World Model with Video Mask Reconstruction

World models that forecast environmental changes from actions are vital for autonomous driving models with strong generalization. The prevailing driving world model mainly build on video prediction model. Although these models can produce high-fidelity video sequences with advanced diffusion-based generator, they are constrained by their predictive duration and overall generalization capabilities. In this paper, we explore to solve this problem by combining generation loss with MAE-style feature-level context learning. In particular, we instantiate this target with three key design: (1) A more scalable Diffusion Transformer (DiT) structure trained with extra mask construction task. (2) we devise diffusion-related mask tokens to deal with the fuzzy relations between mask reconstruction and generative diffusion process. (3) we extend mask construction task to spatial-temporal domain by utilizing row-wise mask for shifted self-attention rather than masked self-attention in MAE. Then, we adopt a row-wise cross-view module to align with this mask design. Based on above improvement, we propose MaskGWM: a Generalizable driving World Model embodied with Video Mask reconstruction. Our model contains two variants: MaskGWM-long, focusing on long-horizon prediction, and MaskGWM-mview, dedicated to multi-view generation. Comprehensive experiments on standard benchmarks validate the effectiveness of the proposed method, which contain normal validation of Nuscene dataset, long-horizon rollout of OpenDV-2K dataset and zero-shot validation of Waymo dataset. Quantitative metrics on these datasets show our method notably improving state-of-the-art driving world model.

Scaling TransNormer to 175 Billion Parameters

We present TransNormerLLM, the first linear attention-based Large Language Model (LLM) that outperforms conventional softmax attention-based models in terms of both accuracy and efficiency. TransNormerLLM evolves from the previous linear attention architecture TransNormer by making advanced modifications that include positional embedding, linear attention acceleration, gating mechanism, tensor normalization, inference acceleration and stabilization. Specifically, we use LRPE together with an exponential decay to avoid attention dilution issues while allowing the model to retain global interactions between tokens. Additionally, we propose Lightning Attention, a cutting-edge technique that accelerates linear attention by more than twice in runtime and reduces memory usage by a remarkable four times. To further enhance the performance of TransNormer, we leverage a gating mechanism to smooth training and a new tensor normalization scheme to accelerate the model, resulting in an impressive acceleration of over 20%. Furthermore, we have developed a robust inference algorithm that ensures numerical stability and consistent inference speed, regardless of the sequence length, showcasing superior efficiency during both training and inference stages. Scalability is at the heart of our model's design, enabling seamless deployment on large-scale clusters and facilitating expansion to even more extensive models, all while maintaining outstanding performance metrics. Rigorous validation of our model design is achieved through a series of comprehensive experiments on our self-collected corpus, boasting a size exceeding 6TB and containing over 2 trillion tokens. To ensure data quality and relevance, we implement a new self-cleaning strategy to filter our collected data. Our pre-trained models will be released to foster community advancements in efficient LLMs.

Gated Associative Memory: A Parallel O(N) Architecture for Efficient Sequence Modeling

The Transformer architecture, underpinned by the self-attention mechanism, has become the de facto standard for sequence modeling tasks. However, its core computational primitive scales quadratically with sequence length (O(N^2)), creating a significant bottleneck for processing long contexts. In this paper, we propose the Gated Associative Memory (GAM) network, a novel, fully parallel architecture for sequence modeling that exhibits linear complexity (O(N)) with respect to sequence length. The GAM block replaces the self-attention layer with two parallel pathways: a causal convolution to efficiently capture local, position-dependent context, and a parallel associative memory retrieval mechanism to model global, content-based patterns. These pathways are dynamically fused using a gating mechanism, allowing the model to flexibly combine local and global information for each token. We implement GAM from scratch and conduct a rigorous comparative analysis against a standard Transformer model and a modern linear-time baseline (Mamba) on the WikiText-2 benchmark, as well as against the Transformer on the TinyStories dataset. Our experiments demonstrate that GAM is consistently faster, outperforming both baselines on training speed, and achieves a superior or competitive final validation perplexity across all datasets, establishing it as a promising and efficient alternative for sequence modeling.

Continual Pre-Training of Large Language Models: How to (re)warm your model?

Large language models (LLMs) are routinely pre-trained on billions of tokens, only to restart the process over again once new data becomes available. A much cheaper and more efficient solution would be to enable the continual pre-training of these models, i.e. updating pre-trained models with new data instead of re-training them from scratch. However, the distribution shift induced by novel data typically results in degraded performance on past data. Taking a step towards efficient continual pre-training, in this work, we examine the effect of different warm-up strategies. Our hypothesis is that the learning rate must be re-increased to improve compute efficiency when training on a new dataset. We study the warmup phase of models pre-trained on the Pile (upstream data, 300B tokens) as we continue to pre-train on SlimPajama (downstream data, 297B tokens), following a linear warmup and cosine decay schedule. We conduct all experiments on the Pythia 410M language model architecture and evaluate performance through validation perplexity. We experiment with different pre-training checkpoints, various maximum learning rates, and various warmup lengths. Our results show that while rewarming models first increases the loss on upstream and downstream data, in the longer run it improves the downstream performance, outperforming models trained from scratchx2013even for a large downstream dataset.

Hybrid Quantum-Classical Model for Image Classification

This study presents a systematic comparison between hybrid quantum-classical neural networks and purely classical models across three benchmark datasets (MNIST, CIFAR100, and STL10) to evaluate their performance, efficiency, and robustness. The hybrid models integrate parameterized quantum circuits with classical deep learning architectures, while the classical counterparts use conventional convolutional neural networks (CNNs). Experiments were conducted over 50 training epochs for each dataset, with evaluations on validation accuracy, test accuracy, training time, computational resource usage, and adversarial robustness (tested with epsilon=0.1 perturbations).Key findings demonstrate that hybrid models consistently outperform classical models in final accuracy, achieving {99.38\% (MNIST), 41.69\% (CIFAR100), and 74.05\% (STL10) validation accuracy, compared to classical benchmarks of 98.21\%, 32.25\%, and 63.76\%, respectively. Notably, the hybrid advantage scales with dataset complexity, showing the most significant gains on CIFAR100 (+9.44\%) and STL10 (+10.29\%). Hybrid models also train 5--12times faster (e.g., 21.23s vs. 108.44s per epoch on MNIST) and use 6--32\% fewer parameters} while maintaining superior generalization to unseen test data.Adversarial robustness tests reveal that hybrid models are significantly more resilient on simpler datasets (e.g., 45.27\% robust accuracy on MNIST vs. 10.80\% for classical) but show comparable fragility on complex datasets like CIFAR100 (sim1\% robustness for both). Resource efficiency analyses indicate that hybrid models consume less memory (4--5GB vs. 5--6GB for classical) and lower CPU utilization (9.5\% vs. 23.2\% on average).These results suggest that hybrid quantum-classical architectures offer compelling advantages in accuracy, training efficiency, and parameter scalability, particularly for complex vision tasks.

An Unsupervised Method for Estimating Class Separability of Datasets with Application to LLMs Fine-Tuning

This paper proposes an unsupervised method that leverages topological characteristics of data manifolds to estimate class separability of the data without requiring labels. Experiments conducted in this paper on several datasets demonstrate a clear correlation and consistency between the class separability estimated by the proposed method with supervised metrics like Fisher Discriminant Ratio~(FDR) and cross-validation of a classifier, which both require labels. This can enable implementing learning paradigms aimed at learning from both labeled and unlabeled data, like semi-supervised and transductive learning. This would be particularly useful when we have limited labeled data and a relatively large unlabeled dataset that can be used to enhance the learning process. The proposed method is implemented for language model fine-tuning with automated stopping criterion by monitoring class separability of the embedding-space manifold in an unsupervised setting. The proposed methodology has been first validated on synthetic data, where the results show a clear consistency between class separability estimated by the proposed method and class separability computed by FDR. The method has been also implemented on both public and internal data. The results show that the proposed method can effectively aid -- without the need for labels -- a decision on when to stop or continue the fine-tuning of a language model and which fine-tuning iteration is expected to achieve a maximum classification performance through quantification of the class separability of the embedding manifold.

Language models scale reliably with over-training and on downstream tasks

Scaling laws are useful guides for developing language models, but there are still gaps between current scaling studies and how language models are ultimately trained and evaluated. For instance, scaling is usually studied in the compute-optimal training regime (i.e., "Chinchilla optimal" regime); however, in practice, models are often over-trained to reduce inference costs. Moreover, scaling laws mostly predict loss on next-token prediction, but ultimately models are compared based on downstream task performance. In this paper, we address both shortcomings. To do so, we create a testbed of 104 models with 0.011B to 6.9B parameters trained with various numbers of tokens on three data distributions. First, we investigate scaling in the over-trained regime. We fit scaling laws that extrapolate in both the number of model parameters and the ratio of training tokens to parameters. This enables us to predict the validation loss of a 1.4B parameter, 900B token run (i.e., 32times over-trained) and a 6.9B parameter, 138B token runx2014each from experiments that take 300times less compute. Second, we relate the perplexity of a language model to its downstream task performance via a power law. We use this law to predict top-1 error averaged over downstream tasks for the two aforementioned models using experiments that take 20times less compute. Training Models to Extract Treatment Plans from Clinical Notes Using Contents of Sections with Headings

Objective: Using natural language processing (NLP) to find sentences that state treatment plans in a clinical note, would automate plan extraction and would further enable their use in tools that help providers and care managers. However, as in the most NLP tasks on clinical text, creating gold standard to train and test NLP models is tedious and expensive. Fortuitously, sometimes but not always clinical notes contain sections with a heading that identifies the section as a plan. Leveraging contents of such labeled sections as a noisy training data, we assessed accuracy of NLP models trained with the data. Methods: We used common variations of plan headings and rule-based heuristics to find plan sections with headings in clinical notes, and we extracted sentences from them and formed a noisy training data of plan sentences. We trained Support Vector Machine (SVM) and Convolutional Neural Network (CNN) models with the data. We measured accuracy of the trained models on the noisy dataset using ten-fold cross validation and separately on a set-aside manually annotated dataset. Results: About 13% of 117,730 clinical notes contained treatment plans sections with recognizable headings in the 1001 longitudinal patient records that were obtained from Cleveland Clinic under an IRB approval. We were able to extract and create a noisy training data of 13,492 plan sentences from the clinical notes. CNN achieved best F measures, 0.91 and 0.97 in the cross-validation and set-aside evaluation experiments respectively. SVM slightly underperformed with F measures of 0.89 and 0.96 in the same experiments. Conclusion: Our study showed that the training supervised learning models using noisy plan sentences was effective in identifying them in all clinical notes. More broadly, sections with informal headings in clinical notes can be a good source for generating effective training data.

Generating Drug Repurposing Hypotheses through the Combination of Disease-Specific Hypergraphs

The drug development pipeline for a new compound can last 10-20 years and cost over 10 billion. Drug repurposing offers a more time- and cost-effective alternative. Computational approaches based on biomedical knowledge graph representations have recently yielded new drug repurposing hypotheses. In this study, we present a novel, disease-specific hypergraph representation learning technique to derive contextual embeddings of biological pathways of various lengths but that all start at any given drug and all end at the disease of interest. Further, we extend this method to multi-disease hypergraphs. To determine the repurposing potential of each of the 1,522 drugs, we derive drug-specific distributions of cosine similarity values and ultimately consider the median for ranking. Cosine similarity values are computed between (1) all biological pathways starting at the considered drug and ending at the disease of interest and (2) all biological pathways starting at drugs currently prescribed against that disease and ending at the disease of interest. We illustrate our approach with Alzheimer's disease (AD) and two of its risk factors: hypertension (HTN) and type 2 diabetes (T2D). We compare each drug's rank across four hypergraph settings (single- or multi-disease): AD only, AD + HTN, AD + T2D, and AD + HTN + T2D. Notably, our framework led to the identification of two promising drugs whose repurposing potential was significantly higher in hypergraphs combining two diseases: dapagliflozin (antidiabetic; moved up, from top 32% to top 7%, across all considered drugs) and debrisoquine (antihypertensive; moved up, from top 76% to top 23%). Our approach serves as a hypothesis generation tool, to be paired with a validation pipeline relying on laboratory experiments and semi-automated parsing of the biomedical literature.

What are the Essential Factors in Crafting Effective Long Context Multi-Hop Instruction Datasets? Insights and Best Practices

Recent advancements in large language models (LLMs) with extended context windows have significantly improved tasks such as information extraction, question answering, and complex planning scenarios. In order to achieve success in long context tasks, a large amount of work has been done to enhance the long context capabilities of the model through synthetic data. Existing methods typically utilize the Self-Instruct framework to generate instruction tuning data for better long context capability improvement. However, our preliminary experiments indicate that less than 35% of generated samples are multi-hop, and more than 40% exhibit poor quality, limiting comprehensive understanding and further research. To improve the quality of synthetic data, we propose the Multi-agent Interactive Multi-hop Generation (MIMG) framework, incorporating a Quality Verification Agent, a Single-hop Question Generation Agent, a Multiple Question Sampling Strategy, and a Multi-hop Question Merger Agent. This framework improves the data quality, with the proportion of high-quality, multi-hop, and diverse data exceeding 85%. Furthermore, we systematically investigate strategies for document selection, question merging, and validation techniques through extensive experiments across various models. Our findings show that our synthetic high-quality long-context instruction data significantly enhances model performance, even surpassing models trained on larger amounts of human-annotated data. Optimized Feature Generation for Tabular Data via LLMs with Decision Tree Reasoning

In tabular prediction tasks, tree-based models combined with automated feature engineering methods often outperform deep learning approaches that rely on learned representations. While these feature engineering techniques are effective, they typically depend on a pre-defined search space and primarily use validation scores for feature selection, thereby missing valuable insights from previous experiments. To address these limitations, we propose a novel tabular learning framework that utilizes large language models (LLMs), termed Optimizing Column feature generator with decision Tree reasoning (OCTree). Our key idea is to leverage the reasoning capabilities of LLMs to identify effective feature generation rules without manually specifying the search space and provide language-based reasoning information highlighting past experiments as feedback for iterative rule improvements. We use decision trees to convey this reasoning information, as they can be easily represented in natural language, effectively providing knowledge from prior experiments (i.e., the impact of the generated features on performance) to the LLMs. Our empirical results demonstrate that OCTree consistently enhances the performance of various prediction models across diverse benchmarks, outperforming competing automated feature engineering methods. A Framework For Refining Text Classification and Object Recognition from Academic Articles

With the widespread use of the internet, it has become increasingly crucial to extract specific information from vast amounts of academic articles efficiently. Data mining techniques are generally employed to solve this issue. However, data mining for academic articles is challenging since it requires automatically extracting specific patterns in complex and unstructured layout documents. Current data mining methods for academic articles employ rule-based(RB) or machine learning(ML) approaches. However, using rule-based methods incurs a high coding cost for complex typesetting articles. On the other hand, simply using machine learning methods requires annotation work for complex content types within the paper, which can be costly. Furthermore, only using machine learning can lead to cases where patterns easily recognized by rule-based methods are mistakenly extracted. To overcome these issues, from the perspective of analyzing the standard layout and typesetting used in the specified publication, we emphasize implementing specific methods for specific characteristics in academic articles. We have developed a novel Text Block Refinement Framework (TBRF), a machine learning and rule-based scheme hybrid. We used the well-known ACL proceeding articles as experimental data for the validation experiment. The experiment shows that our approach achieved over 95% classification accuracy and 90% detection accuracy for tables and figures.

6G-Enabled Digital Twin Framework for Real-Time Cyber-Physical Systems: An Experimental Validation with Industrial Bearing Fault Detection

Current Cyber-Physical Systems (CPS) integrated with Digital Twin (DT) technology face critical limitations in achieving real-time performance for mission-critical industrial applications. Existing 5G-enabled systems suffer from latencies exceeding 10ms, which are inadequate for applications requiring sub-millisecond response times, such as autonomous industrial control and predictive maintenance. This research aims to develop and validate a 6G-enabled Digital Twin framework that achieves ultra-low latency communication and real-time synchronization between physical industrial assets and their digital counterparts, specifically targeting bearing fault detection as a critical industrial use case. The proposed framework integrates terahertz communications (0.1-1 THz), intelligent reflecting surfaces, and edge artificial intelligence within a five-layer architecture. Experimental validation was conducted using the Case Western Reserve University (CWRU) bearing dataset, implementing comprehensive feature extraction (15 time and frequency domain features) and Random Forest classification algorithms. The system performance was evaluated against traditional WiFi-6 and 5G networks across multiple metrics, including classification accuracy, end-to-end latency, and scalability. It achieved 97.7% fault classification accuracy with 0.8ms end-to-end latency, representing a 15.6x improvement over WiFi-6 (12.5ms) and 5.25x improvement over 5G (4.2ms) networks. The system demonstrated superior scalability with sub-linear processing time growth and maintained consistent performance across four bearing fault categories (normal, inner race, outer race, and ball faults) with macro-averaged F1-scores exceeding 97%.

Alice in Wonderland: Simple Tasks Showing Complete Reasoning Breakdown in State-Of-the-Art Large Language Models

Large Language Models (LLMs) are often described as being instances of foundation models - that is, models that transfer strongly across various tasks and conditions in few-show or zero-shot manner, while exhibiting scaling laws that predict function improvement when increasing the pre-training scale. These claims of excelling in different functions and tasks rely on measurements taken across various sets of standardized benchmarks showing high scores for such models. We demonstrate here a dramatic breakdown of function and reasoning capabilities of state-of-the-art models trained at the largest available scales which claim strong function, using a simple, short, conventional common sense problem formulated in concise natural language, easily solvable by humans. The breakdown is dramatic, as models also express strong overconfidence in their wrong solutions, while providing often non-sensical "reasoning"-like explanations akin to confabulations to justify and backup the validity of their clearly failed responses, making them sound plausible. Various standard interventions in an attempt to get the right solution, like various type of enhanced prompting, or urging the models to reconsider the wrong solutions again by multi step re-evaluation, fail. We take these initial observations to the scientific and technological community to stimulate urgent re-assessment of the claimed capabilities of current generation of LLMs, Such re-assessment also requires common action to create standardized benchmarks that would allow proper detection of such basic reasoning deficits that obviously manage to remain undiscovered by current state-of-the-art evaluation procedures and benchmarks. Perovskite-R1: A Domain-Specialized LLM for Intelligent Discovery of Precursor Additives and Experimental Design

Perovskite solar cells (PSCs) have rapidly emerged as a leading contender in next-generation photovoltaic technologies, owing to their exceptional power conversion efficiencies and advantageous material properties. Despite these advances, challenges such as long-term stability, environmental sustainability, and scalable manufacturing continue to hinder their commercialization. Precursor additive engineering has shown promise in addressing these issues by enhancing both the performance and durability of PSCs. However, the explosive growth of scientific literature and the complex interplay of materials, processes, and device architectures make it increasingly difficult for researchers to efficiently access, organize, and utilize domain knowledge in this rapidly evolving field. To address this gap, we introduce Perovskite-R1, a specialized large language model (LLM) with advanced reasoning capabilities tailored for the discovery and design of PSC precursor additives. By systematically mining and curating 1,232 high-quality scientific publications and integrating a comprehensive library of 33,269 candidate materials, we constructed a domain-specific instruction-tuning dataset using automated question-answer generation and chain-of-thought reasoning. Fine-tuning the QwQ-32B model on this dataset resulted in Perovskite-R1, which can intelligently synthesize literature insights and generate innovative and practical solutions for defect passivation and the selection of precursor additives. Experimental validation of several model-proposed strategies confirms their effectiveness in improving material stability and performance. Our work demonstrates the potential of domain-adapted LLMs in accelerating materials discovery and provides a closed-loop framework for intelligent, data-driven advancements in perovskite photovoltaic research.

On Non-interactive Evaluation of Animal Communication Translators

If you had an AI Whale-to-English translator, how could you validate whether or not it is working? Does one need to interact with the animals or rely on grounded observations such as temperature? We provide theoretical and proof-of-concept experimental evidence suggesting that interaction and even observations may not be necessary for sufficiently complex languages. One may be able to evaluate translators solely by their English outputs, offering potential advantages in terms of safety, ethics, and cost. This is an instance of machine translation quality evaluation (MTQE) without any reference translations available. A key challenge is identifying ``hallucinations,'' false translations which may appear fluent and plausible. We propose using segment-by-segment translation together with the classic NLP shuffle test to evaluate translators. The idea is to translate animal communication, turn by turn, and evaluate how often the resulting translations make more sense in order than permuted. Proof-of-concept experiments on data-scarce human languages and constructed languages demonstrate the potential utility of this evaluation methodology. These human-language experiments serve solely to validate our reference-free metric under data scarcity. It is found to correlate highly with a standard evaluation based on reference translations, which are available in our experiments. We also perform a theoretical analysis suggesting that interaction may not be necessary nor efficient in the early stages of learning to translate.

LLM Context Conditioning and PWP Prompting for Multimodal Validation of Chemical Formulas

Identifying subtle technical errors within complex scientific and technical documents, especially those requiring multimodal interpretation (e.g., formulas in images), presents a significant hurdle for Large Language Models (LLMs) whose inherent error-correction tendencies can mask inaccuracies. This exploratory proof-of-concept (PoC) study investigates structured LLM context conditioning, informed by Persistent Workflow Prompting (PWP) principles, as a methodological strategy to modulate this LLM behavior at inference time. The approach is designed to enhance the reliability of readily available, general-purpose LLMs (specifically Gemini 2.5 Pro and ChatGPT Plus o3) for precise validation tasks, crucially relying only on their standard chat interfaces without API access or model modifications. To explore this methodology, we focused on validating chemical formulas within a single, complex test paper with known textual and image-based errors. Several prompting strategies were evaluated: while basic prompts proved unreliable, an approach adapting PWP structures to rigorously condition the LLM's analytical mindset appeared to improve textual error identification with both models. Notably, this method also guided Gemini 2.5 Pro to repeatedly identify a subtle image-based formula error previously overlooked during manual review, a task where ChatGPT Plus o3 failed in our tests. These preliminary findings highlight specific LLM operational modes that impede detail-oriented validation and suggest that PWP-informed context conditioning offers a promising and highly accessible technique for developing more robust LLM-driven analytical workflows, particularly for tasks requiring meticulous error detection in scientific and technical documents. Extensive validation beyond this limited PoC is necessary to ascertain broader applicability.

Can Language Models Falsify? Evaluating Algorithmic Reasoning with Counterexample Creation

There is growing excitement about the potential of Language Models (LMs) to accelerate scientific discovery. Falsifying hypotheses is key to scientific progress, as it allows claims to be iteratively refined over time. This process requires significant researcher effort, reasoning, and ingenuity. Yet current benchmarks for LMs predominantly assess their ability to generate solutions rather than challenge them. We advocate for developing benchmarks that evaluate this inverse capability - creating counterexamples for subtly incorrect solutions. To demonstrate this approach, we start with the domain of algorithmic problem solving, where counterexamples can be evaluated automatically using code execution. Specifically, we introduce REFUTE, a dynamically updating benchmark that includes recent problems and incorrect submissions from programming competitions, where human experts successfully identified counterexamples. Our analysis finds that the best reasoning agents, even OpenAI o3-mini (high) with code execution feedback, can create counterexamples for only <9% of incorrect solutions in REFUTE, even though ratings indicate its ability to solve up to 48% of these problems from scratch. We hope our work spurs progress in evaluating and enhancing LMs' ability to falsify incorrect solutions - a capability that is crucial for both accelerating research and making models self-improve through reliable reflective reasoning.

Crafting Distribution Shifts for Validation and Training in Single Source Domain Generalization

Single-source domain generalization attempts to learn a model on a source domain and deploy it to unseen target domains. Limiting access only to source domain data imposes two key challenges - how to train a model that can generalize and how to verify that it does. The standard practice of validation on the training distribution does not accurately reflect the model's generalization ability, while validation on the test distribution is a malpractice to avoid. In this work, we construct an independent validation set by transforming source domain images with a comprehensive list of augmentations, covering a broad spectrum of potential distribution shifts in target domains. We demonstrate a high correlation between validation and test performance for multiple methods and across various datasets. The proposed validation achieves a relative accuracy improvement over the standard validation equal to 15.4% or 1.6% when used for method selection or learning rate tuning, respectively. Furthermore, we introduce a novel family of methods that increase the shape bias through enhanced edge maps. To benefit from the augmentations during training and preserve the independence of the validation set, a k-fold validation process is designed to separate the augmentation types used in training and validation. The method that achieves the best performance on the augmented validation is selected from the proposed family. It achieves state-of-the-art performance on various standard benchmarks. Model Evaluation, Model Selection, and Algorithm Selection in Machine Learning

The correct use of model evaluation, model selection, and algorithm selection techniques is vital in academic machine learning research as well as in many industrial settings. This article reviews different techniques that can be used for each of these three subtasks and discusses the main advantages and disadvantages of each technique with references to theoretical and empirical studies. Further, recommendations are given to encourage best yet feasible practices in research and applications of machine learning. Common methods such as the holdout method for model evaluation and selection are covered, which are not recommended when working with small datasets. Different flavors of the bootstrap technique are introduced for estimating the uncertainty of performance estimates, as an alternative to confidence intervals via normal approximation if bootstrapping is computationally feasible. Common cross-validation techniques such as leave-one-out cross-validation and k-fold cross-validation are reviewed, the bias-variance trade-off for choosing k is discussed, and practical tips for the optimal choice of k are given based on empirical evidence. Different statistical tests for algorithm comparisons are presented, and strategies for dealing with multiple comparisons such as omnibus tests and multiple-comparison corrections are discussed. Finally, alternative methods for algorithm selection, such as the combined F-test 5x2 cross-validation and nested cross-validation, are recommended for comparing machine learning algorithms when datasets are small.

LightRAG: Simple and Fast Retrieval-Augmented Generation

Retrieval-Augmented Generation (RAG) systems enhance large language models (LLMs) by integrating external knowledge sources, enabling more accurate and contextually relevant responses tailored to user needs. However, existing RAG systems have significant limitations, including reliance on flat data representations and inadequate contextual awareness, which can lead to fragmented answers that fail to capture complex inter-dependencies. To address these challenges, we propose LightRAG, which incorporates graph structures into text indexing and retrieval processes. This innovative framework employs a dual-level retrieval system that enhances comprehensive information retrieval from both low-level and high-level knowledge discovery. Additionally, the integration of graph structures with vector representations facilitates efficient retrieval of related entities and their relationships, significantly improving response times while maintaining contextual relevance. This capability is further enhanced by an incremental update algorithm that ensures the timely integration of new data, allowing the system to remain effective and responsive in rapidly changing data environments. Extensive experimental validation demonstrates considerable improvements in retrieval accuracy and efficiency compared to existing approaches. PresentAgent: Multimodal Agent for Presentation Video Generation

We present PresentAgent, a multimodal agent that transforms long-form documents into narrated presentation videos. While existing approaches are limited to generating static slides or text summaries, our method advances beyond these limitations by producing fully synchronized visual and spoken content that closely mimics human-style presentations. To achieve this integration, PresentAgent employs a modular pipeline that systematically segments the input document, plans and renders slide-style visual frames, generates contextual spoken narration with large language models and Text-to-Speech models, and seamlessly composes the final video with precise audio-visual alignment. Given the complexity of evaluating such multimodal outputs, we introduce PresentEval, a unified assessment framework powered by Vision-Language Models that comprehensively scores videos across three critical dimensions: content fidelity, visual clarity, and audience comprehension through prompt-based evaluation. Our experimental validation on a curated dataset of 30 document-presentation pairs demonstrates that PresentAgent approaches human-level quality across all evaluation metrics. These results highlight the significant potential of controllable multimodal agents in transforming static textual materials into dynamic, effective, and accessible presentation formats. LLMind 2.0: Distributed IoT Automation with Natural Language M2M Communication and Lightweight LLM Agents

Recent advances in large language models (LLMs) have sparked interest in their application to IoT and automation systems, particularly for facilitating device management through natural language instructions. However, existing centralized approaches face significant scalability challenges when managing and coordinating the collaboration between IoT devices of diverse capabilities in large-scale heterogeneous IoT systems. This paper introduces LLMind 2.0, a distributed IoT automation framework that addresses the scalability challenges through lightweight LLM-empowered device agents via natural language-based machine-to-machine (M2M) communication. Unlike previous LLM-controlled automation systems that rely on a centralized coordinator to generate device-specific code to be executed on individual devices, LLMind 2.0 distributes intelligence across individual devices through lightweight LLMs embedded in IoT devices. The central coordinator translates human instructions into simple subtasks described in natural human language, which are then processed by device-specific agents to generate device-specific code locally at the associated devices. This approach transcends device heterogeneity barriers by using natural language as a unified communication medium, enabling seamless collaboration between devices from different manufacturers. The system incorporates several key innovations: a Retrieval-Augmented Generation (RAG) mechanism for accurate subtask-to-API mapping, fine-tuned lightweight LLMs for reliable code generation, and a finite state machine-based task execution framework. Experimental validation in multi-robot warehouse scenarios and real-world WiFi network deployments demonstrates significant improvements in scalability, reliability, and privacy protection compared to the centralized approach.

ImagiDrive: A Unified Imagination-and-Planning Framework for Autonomous Driving

Autonomous driving requires rich contextual comprehension and precise predictive reasoning to navigate dynamic and complex environments safely. Vision-Language Models (VLMs) and Driving World Models (DWMs) have independently emerged as powerful recipes addressing different aspects of this challenge. VLMs provide interpretability and robust action prediction through their ability to understand multi-modal context, while DWMs excel in generating detailed and plausible future driving scenarios essential for proactive planning. Integrating VLMs with DWMs is an intuitive, promising, yet understudied strategy to exploit the complementary strengths of accurate behavioral prediction and realistic scene generation. Nevertheless, this integration presents notable challenges, particularly in effectively connecting action-level decisions with high-fidelity pixel-level predictions and maintaining computational efficiency. In this paper, we propose ImagiDrive, a novel end-to-end autonomous driving framework that integrates a VLM-based driving agent with a DWM-based scene imaginer to form a unified imagination-and-planning loop. The driving agent predicts initial driving trajectories based on multi-modal inputs, guiding the scene imaginer to generate corresponding future scenarios. These imagined scenarios are subsequently utilized to iteratively refine the driving agent's planning decisions. To address efficiency and predictive accuracy challenges inherent in this integration, we introduce an early stopping mechanism and a trajectory selection strategy. Extensive experimental validation on the nuScenes and NAVSIM datasets demonstrates the robustness and superiority of ImagiDrive over previous alternatives under both open-loop and closed-loop conditions.

STARS: A Unified Framework for Singing Transcription, Alignment, and Refined Style Annotation

Recent breakthroughs in singing voice synthesis (SVS) have heightened the demand for high-quality annotated datasets, yet manual annotation remains prohibitively labor-intensive and resource-intensive. Existing automatic singing annotation (ASA) methods, however, primarily tackle isolated aspects of the annotation pipeline. To address this fundamental challenge, we present STARS, which is, to our knowledge, the first unified framework that simultaneously addresses singing transcription, alignment, and refined style annotation. Our framework delivers comprehensive multi-level annotations encompassing: (1) precise phoneme-audio alignment, (2) robust note transcription and temporal localization, (3) expressive vocal technique identification, and (4) global stylistic characterization including emotion and pace. The proposed architecture employs hierarchical acoustic feature processing across frame, word, phoneme, note, and sentence levels. The novel non-autoregressive local acoustic encoders enable structured hierarchical representation learning. Experimental validation confirms the framework's superior performance across multiple evaluation dimensions compared to existing annotation approaches. Furthermore, applications in SVS training demonstrate that models utilizing STARS-annotated data achieve significantly enhanced perceptual naturalness and precise style control. This work not only overcomes critical scalability challenges in the creation of singing datasets but also pioneers new methodologies for controllable singing voice synthesis. CAMEL: Continuous Action Masking Enabled by Large Language Models for Reinforcement Learning

Reinforcement learning (RL) in continuous action spaces encounters persistent challenges, such as inefficient exploration and convergence to suboptimal solutions. To address these limitations, we propose CAMEL, a novel framework integrating LLM-generated suboptimal policies into the RL training pipeline. CAMEL leverages dynamic action masking and an adaptive epsilon-masking mechanism to guide exploration during early training stages while gradually enabling agents to optimize policies independently. At the core of CAMEL lies the integration of Python-executable suboptimal policies generated by LLMs based on environment descriptions and task objectives. Although simplistic and hard-coded, these policies offer valuable initial guidance for RL agents. To effectively utilize these priors, CAMEL employs masking-aware optimization to dynamically constrain the action space based on LLM outputs. Additionally, epsilon-masking gradually reduces reliance on LLM-generated guidance, enabling agents to transition from constrained exploration to autonomous policy refinement. Experimental validation on Gymnasium MuJoCo environments demonstrates the effectiveness of CAMEL. In Hopper-v4 and Ant-v4, LLM-generated policies significantly improve sample efficiency, achieving performance comparable to or surpassing expert masking baselines. For Walker2d-v4, where LLMs struggle to accurately model bipedal gait dynamics, CAMEL maintains robust RL performance without notable degradation, highlighting the framework's adaptability across diverse tasks. While CAMEL shows promise in enhancing sample efficiency and mitigating convergence challenges, these issues remain open for further research. Future work aims to generalize CAMEL to multimodal LLMs for broader observation-action spaces and automate policy evaluation, reducing human intervention and enhancing scalability in RL training pipelines.

Cross-D Conv: Cross-Dimensional Transferable Knowledge Base via Fourier Shifting Operation

In biomedical imaging analysis, the dichotomy between 2D and 3D data presents a significant challenge. While 3D volumes offer superior real-world applicability, they are less available for each modality and not easy to train in large scale, whereas 2D samples are abundant but less comprehensive. This paper introduces the Cross-D Conv operation, a novel approach that bridges the dimensional gap by learning the phase shifting in the Fourier domain. Our method enables seamless weight transfer between 2D and 3D convolution operations, effectively facilitating cross-dimensional learning. The proposed architecture leverages the abundance of 2D training data to enhance 3D model performance, offering a practical solution to the multimodal data scarcity challenge in 3D medical model pretraining. Experimental validation on the RadImagenet (2D) and multimodal (3D) sets demonstrates that our approach achieves comparable or superior performance in feature quality assessment comparable to conventional methods. The enhanced convolution operation presents new opportunities for developing efficient classification and segmentation models in medical imaging. This work represents an advancement in cross-dimensional and multi-modal medical image analysis, offering a robust framework for utilizing 2D priors in 3D model pretraining or vice versa while maintaining computational efficiency.

A Novel Approach to Malicious Code Detection Using CNN-BiLSTM and Feature Fusion

With the rapid advancement of Internet technology, the threat of malware to computer systems and network security has intensified. Malware affects individual privacy and security and poses risks to critical infrastructures of enterprises and nations. The increasing quantity and complexity of malware, along with its concealment and diversity, challenge traditional detection techniques. Static detection methods struggle against variants and packed malware, while dynamic methods face high costs and risks that limit their application. Consequently, there is an urgent need for novel and efficient malware detection techniques to improve accuracy and robustness. This study first employs the minhash algorithm to convert binary files of malware into grayscale images, followed by the extraction of global and local texture features using GIST and LBP algorithms. Additionally, the study utilizes IDA Pro to decompile and extract opcode sequences, applying N-gram and tf-idf algorithms for feature vectorization. The fusion of these features enables the model to comprehensively capture the behavioral characteristics of malware. In terms of model construction, a CNN-BiLSTM fusion model is designed to simultaneously process image features and opcode sequences, enhancing classification performance. Experimental validation on multiple public datasets demonstrates that the proposed method significantly outperforms traditional detection techniques in terms of accuracy, recall, and F1 score, particularly in detecting variants and obfuscated malware with greater stability. The research presented in this paper offers new insights into the development of malware detection technologies, validating the effectiveness of feature and model fusion, and holds promising application prospects.

A flexible framework for accurate LiDAR odometry, map manipulation, and localization

LiDAR-based SLAM is a core technology for autonomous vehicles and robots. One key contribution of this work to 3D LiDAR SLAM and localization is a fierce defense of view-based maps (pose graphs with time-stamped sensor readings) as the fundamental representation of maps. As will be shown, they allow for the greatest flexibility, enabling the posterior generation of arbitrary metric maps optimized for particular tasks, e.g. obstacle avoidance, real-time localization. Moreover, this work introduces a new framework in which mapping pipelines can be defined without coding, defining the connections of a network of reusable blocks much like deep-learning networks are designed by connecting layers of standardized elements. We also introduce tightly-coupled estimation of linear and angular velocity vectors within the Iterative Closest Point (ICP)-like optimizer, leading to superior robustness against aggressive motion profiles without the need for an IMU. Extensive experimental validation reveals that the proposal compares well to, or improves, former state-of-the-art (SOTA) LiDAR odometry systems, while also successfully mapping some hard sequences where others diverge. A proposed self-adaptive configuration has been used, without parameter changes, for all 3D LiDAR datasets with sensors between 16 and 128 rings, and has been extensively tested on 83 sequences over more than 250~km of automotive, hand-held, airborne, and quadruped LiDAR datasets, both indoors and outdoors. For a semiotic AI: Bridging computer vision and visual semiotics for computational observation of large scale facial image archives

Social networks are creating a digital world in which the cognitive, emotional, and pragmatic value of the imagery of human faces and bodies is arguably changing. However, researchers in the digital humanities are often ill-equipped to study these phenomena at scale. This work presents FRESCO (Face Representation in E-Societies through Computational Observation), a framework designed to explore the socio-cultural implications of images on social media platforms at scale. FRESCO deconstructs images into numerical and categorical variables using state-of-the-art computer vision techniques, aligning with the principles of visual semiotics. The framework analyzes images across three levels: the plastic level, encompassing fundamental visual features like lines and colors; the figurative level, representing specific entities or concepts; and the enunciation level, which focuses particularly on constructing the point of view of the spectator and observer. These levels are analyzed to discern deeper narrative layers within the imagery. Experimental validation confirms the reliability and utility of FRESCO, and we assess its consistency and precision across two public datasets. Subsequently, we introduce the FRESCO score, a metric derived from the framework's output that serves as a reliable measure of similarity in image content.

AntiPhishStack: LSTM-based Stacked Generalization Model for Optimized Phishing URL Detection

The escalating reliance on revolutionary online web services has introduced heightened security risks, with persistent challenges posed by phishing despite extensive security measures. Traditional phishing systems, reliant on machine learning and manual features, struggle with evolving tactics. Recent advances in deep learning offer promising avenues for tackling novel phishing challenges and malicious URLs. This paper introduces a two-phase stack generalized model named AntiPhishStack, designed to detect phishing sites. The model leverages the learning of URLs and character-level TF-IDF features symmetrically, enhancing its ability to combat emerging phishing threats. In Phase I, features are trained on a base machine learning classifier, employing K-fold cross-validation for robust mean prediction. Phase II employs a two-layered stacked-based LSTM network with five adaptive optimizers for dynamic compilation, ensuring premier prediction on these features. Additionally, the symmetrical predictions from both phases are optimized and integrated to train a meta-XGBoost classifier, contributing to a final robust prediction. The significance of this work lies in advancing phishing detection with AntiPhishStack, operating without prior phishing-specific feature knowledge. Experimental validation on two benchmark datasets, comprising benign and phishing or malicious URLs, demonstrates the model's exceptional performance, achieving a notable 96.04% accuracy compared to existing studies. This research adds value to the ongoing discourse on symmetry and asymmetry in information security and provides a forward-thinking solution for enhancing network security in the face of evolving cyber threats.

TransDiff: Diffusion-Based Method for Manipulating Transparent Objects Using a Single RGB-D Image

Manipulating transparent objects presents significant challenges due to the complexities introduced by their reflection and refraction properties, which considerably hinder the accurate estimation of their 3D shapes. To address these challenges, we propose a single-view RGB-D-based depth completion framework, TransDiff, that leverages the Denoising Diffusion Probabilistic Models(DDPM) to achieve material-agnostic object grasping in desktop. Specifically, we leverage features extracted from RGB images, including semantic segmentation, edge maps, and normal maps, to condition the depth map generation process. Our method learns an iterative denoising process that transforms a random depth distribution into a depth map, guided by initially refined depth information, ensuring more accurate depth estimation in scenarios involving transparent objects. Additionally, we propose a novel training method to better align the noisy depth and RGB image features, which are used as conditions to refine depth estimation step by step. Finally, we utilized an improved inference process to accelerate the denoising procedure. Through comprehensive experimental validation, we demonstrate that our method significantly outperforms the baselines in both synthetic and real-world benchmarks with acceptable inference time. DiffGraph: Heterogeneous Graph Diffusion Model

Recent advances in Graph Neural Networks (GNNs) have revolutionized graph-structured data modeling, yet traditional GNNs struggle with complex heterogeneous structures prevalent in real-world scenarios. Despite progress in handling heterogeneous interactions, two fundamental challenges persist: noisy data significantly compromising embedding quality and learning performance, and existing methods' inability to capture intricate semantic transitions among heterogeneous relations, which impacts downstream predictions. To address these fundamental issues, we present the Heterogeneous Graph Diffusion Model (DiffGraph), a pioneering framework that introduces an innovative cross-view denoising strategy. This advanced approach transforms auxiliary heterogeneous data into target semantic spaces, enabling precise distillation of task-relevant information. At its core, DiffGraph features a sophisticated latent heterogeneous graph diffusion mechanism, implementing a novel forward and backward diffusion process for superior noise management. This methodology achieves simultaneous heterogeneous graph denoising and cross-type transition, while significantly simplifying graph generation through its latent-space diffusion capabilities. Through rigorous experimental validation on both public and industrial datasets, we demonstrate that DiffGraph consistently surpasses existing methods in link prediction and node classification tasks, establishing new benchmarks for robustness and efficiency in heterogeneous graph processing. MAtCha Gaussians: Atlas of Charts for High-Quality Geometry and Photorealism From Sparse Views

We present a novel appearance model that simultaneously realizes explicit high-quality 3D surface mesh recovery and photorealistic novel view synthesis from sparse view samples. Our key idea is to model the underlying scene geometry Mesh as an Atlas of Charts which we render with 2D Gaussian surfels (MAtCha Gaussians). MAtCha distills high-frequency scene surface details from an off-the-shelf monocular depth estimator and refines it through Gaussian surfel rendering. The Gaussian surfels are attached to the charts on the fly, satisfying photorealism of neural volumetric rendering and crisp geometry of a mesh model, i.e., two seemingly contradicting goals in a single model. At the core of MAtCha lies a novel neural deformation model and a structure loss that preserve the fine surface details distilled from learned monocular depths while addressing their fundamental scale ambiguities. Results of extensive experimental validation demonstrate MAtCha's state-of-the-art quality of surface reconstruction and photorealism on-par with top contenders but with dramatic reduction in the number of input views and computational time. We believe MAtCha will serve as a foundational tool for any visual application in vision, graphics, and robotics that require explicit geometry in addition to photorealism. Prot2Token: A Unified Framework for Protein Modeling via Next-Token Prediction

The diverse nature of protein prediction tasks has traditionally necessitated specialized models, hindering the development of broadly applicable and computationally efficient Protein Language Models (PLMs). In this work, we introduce Prot2Token, a unified framework that overcomes these challenges by converting a wide spectrum of protein-related predictions, from sequence-level properties and residue-specific attributes to complex inter-protein interactions, into a standardized next-token prediction format. At its core, Prot2Token employs an autoregressive decoder, conditioned on embeddings from pre-trained protein encoders and guided by learnable task tokens, to perform diverse predictions. This architecture uniquely facilitates multi-task learning, enabling a single model to master numerous tasks with improved efficiency. We present extensive experimental validation across a variety of benchmarks, demonstrating Prot2Tokens strong predictive power in different types of protein-prediction tasks. Key results include significant speedups (e.g., near 1000x over AlphaFold2 with MSA) and performance often matching or exceeding specialized approaches. Beyond that, we introduce an auxiliary self-supervised decoder pre-training approach to improve spatially sensitive task performance. Prot2Token thus offers a significant step towards a versatile, high-throughput paradigm for protein modeling, promising to accelerate biological discovery and the development of novel therapeutics. Bridging the Divide: Reconsidering Softmax and Linear Attention

Widely adopted in modern Vision Transformer designs, Softmax attention can effectively capture long-range visual information; however, it incurs excessive computational cost when dealing with high-resolution inputs. In contrast, linear attention naturally enjoys linear complexity and has great potential to scale up to higher-resolution images. Nonetheless, the unsatisfactory performance of linear attention greatly limits its practical application in various scenarios. In this paper, we take a step forward to close the gap between the linear and Softmax attention with novel theoretical analyses, which demystify the core factors behind the performance deviations. Specifically, we present two key perspectives to understand and alleviate the limitations of linear attention: the injective property and the local modeling ability. Firstly, we prove that linear attention is not injective, which is prone to assign identical attention weights to different query vectors, thus adding to severe semantic confusion since different queries correspond to the same outputs. Secondly, we confirm that effective local modeling is essential for the success of Softmax attention, in which linear attention falls short. The aforementioned two fundamental differences significantly contribute to the disparities between these two attention paradigms, which is demonstrated by our substantial empirical validation in the paper. In addition, more experiment results indicate that linear attention, as long as endowed with these two properties, can outperform Softmax attention across various tasks while maintaining lower computation complexity.
